Viraxor: I can understand what you mean, the song is already great and all, and you have a really good point on the squares because that'll make it all sound more like a chiptune song then a ambient song. Since you are making a ambient module, an idea that i have would be to duplicate an existing channel, maybe one that holds melodies and such, and add a delay between the existing channel by a few ticks, and lower the volume on the duplicate channel, if you'd do it right it gives a subtle delay effect that makes it sound more atmospheric and relaxing. But thanks for taking my points into consideration

To address your suggestions, I intentionally added high frequencies to the saw synths in order to make the work flow better, if you notice, they are smoother at the beginning and slowly get these high frequencies you've talked about. I'm afraid that the square duty suggestion will make the song sound less full and will make the tracker limitations present even more (as some of them already exist within the song, check out the lead in the second part). I will have to decline your suggestions, as they clash with my intentions, but you can always make your own v2 if you want to! .IT format could help a bit :)
